Primers to block the amplification of symbiotic apostome ciliate 18S rRNA gene in a PCR-based copepod diet study

A bstract Pelagic copepods play an important role in the marine food web. However, a full understanding of the ecological status of this zooplankton group depends on the careful study of their natural diets. In previous PCR-based copepod diet studies, we found many apostome ciliates that live symbiotically under the exoskeleton of the copepods, and their sequences were often over-represented in the 18S rRNA gene(18S rDNA) libraries. As a fi rst step to address this issue, we designed three apostome ciliate 18S rDNA blocking primers, and tested their blocking effi ciency against apostome ciliate 18s rDNA under various PCR conditions. Using a semi-quantitative PCR method, we optimized the conditions to effi ciently amplify the 18S rDNA of the prey while simultaneously excluding the symbiotic apostome ciliates. This technique will facilitate PCR-based diet studies of copepods and other zooplankton in their natural environments.

长江口邻近海域沉积物中好氧氨氧化细菌群落多样性被引量:1

从长江口邻近海域沉积物中提取好氧氨氧化细菌(aerobic ammonium-oxidizing bacteria,AOB)的DNA,通过构建硝化作用氨单加氧酶基因文库并划分操作分类单元(OTU)的方法,揭示好氧氨氧化细菌群落结构多样性。结果显示,研究的两个站位(G6站和33站)分别获得417和428个amoA基因克隆,其序列皆属于变形杆菌的β-亚纲,但与此亚纲中已有明确分类信息菌株的amoA基因序列距离较远,相似度较低;利用DOTUR软件将相似度不小于97%的序列归为一个OTU,两站均得到11个OTUs,但离岸较近的G6站沉积物中β-AOB具有较高的多样性,而离岸较远的33站则多样性较低,且两个站位中的优势类群差异明显。

Development of a real-time PCR assay(SYBR Green I) for rapid identification and quantification of scyphomedusae Aurelia sp.1 planulae被引量:1

The complicated life cycle of A urelia spp., comprising benthic asexually-reproducing polyps and sexually-reproducing medusae, makes it hard for researchers to identify and track them, especially for early stage individuals, such as planulae. To solve this problem, we developed a real-time PCR assay(SYBR Green I) to identify planulae in both cultured and natural seawater samples. Species-specific primers targeting Aurelia sp.1 mitochondrial 16 SrDNA(mt 16 SrDNA) regions were designed. Using a calibration curve constructed with plasmids containing the A urelia sp.1 mt 16 SrDNA fragment and a standard curve for planulae, the absolute number of mt 16 SrDNA copies per planula was determined and from that the total number of planulae per sample was estimated. For the field samples, a 100-fold dilution of the sample DNA combined with a final concentration of 0.2 μg/μL BSA in the PCR reaction mixture was used to remove realtime PCR inhibitors. Samples collected in Jiaozhou Bay from July to September 2012 were subsequently analyzed using this assay. Peak A urelia sp.1 planula abundance occurred in July 2012 at stations near Hongdao Island and Qingdao offshore; abundances were very low in August and September. The real-time PCR assay(SYBR Green I) developed here negates the need for traditional microscopic identification, which is laborious and time-consuming, and can detect and quantify jellyfish planulae in field plankton samples rapidly and specifically.

夏季强降雨对胶州湾浮游硅藻群落结构的影响被引量:11

为研究强降水对胶州湾浮游硅藻群落的影响及作用机制,作者利用2012年夏季暴雨前(7月17日)和暴雨后(8月5日)采集的浮游植物样品,对暴雨前后胶州湾海域浮游硅藻的种类组成、丰度和群落结构特征等进行了分析,探讨了台风导致的强降雨天气对浮游硅藻群落结构的影响。结果表明,暴雨前胶州湾海域共记录到硅藻22属54种,暴雨后,共记录到出硅藻18属39种,浮游硅藻种类数显著下降。暴雨前浮游硅藻的平均丰度为2 953.9×104个/m3,优势种有浮动弯角藻(Eucampia zoodiacus)、星脐圆筛藻(Coscinodiscus asteromphalus)、拟旋链角毛藻(Chaetoceros pseudocurvisetus)和劳氏角毛藻(Chaetoceros lorenzianus);暴雨后浮游硅藻平均丰度为111.4×104个/m3,比暴雨前降低了1个数量级,优势种组成也发生变化,有浮动弯角藻、星脐圆筛藻、大洋角管藻(Cerataulina pelagica)和波状石丝藻(Lithodesmium undulatum)。暴雨前后胶州湾海域浮游硅藻平面分布也发生变化,暴雨前在湾西部丰度值较高,暴雨后浮游硅藻平面分布相比暴雨前更加均匀。本研究可为深入探讨海洋环境异常变化对浮游硅藻乃至浮游植物群落的影响提供重要依据。
